Una vez que se encuentran fuera de peligro, descubren que no se encuentran realmente en una isla, sino sobre una estructura metálica: un submarino que se encuentra en la superficie del mar. Unos hombres enmascarados los llevan en el interior del submarino.
En el interior del misterioso submarino conocen el Capitán Nemo, personaje desgraciado y brillante, con un oscuro pasado y de grandes aptitudes científicas y artísticas.
El capitán les muestra toda la nave, dándoles todo tipo de explicaciones. El capitán les informa que al descubrir su secreto, no puede dejarlos volver a la superficie.
Durante el viaje les son revelados muchos secretos y recorren varios lugares, entre los que se menciona la mítica Atlántida, las islas de Polinesia, el mar Rojo, las costas del Extremo Oriente, El Mediterráneo, etc.
Mediante su personaje Aronnax, Jules Verne da testimonio de varios posibles inventos (escafandra autónoma para buceo, fusiles con balas eléctricas, máquinas para producir aire respirable, etc.).
Un elemento que hace muy interesante la novela es la minuciosa descripción de los paisajes submarinos que se visitan, así como la descripción casi enciclopédica de un sinfín de seres marinos.
En los capítulos finales, los prisioneros deciden huir. Este intento de fuga coincide con un momento de mucha agitación en la nave y se siente los tripulantes repetir la palabra Maelstrom, que es un gran remolino que se forma habitualmente en el Norte de las islas Lofoten, lo que fuerza la fuga. Al final se encuentran en las costas de Noruega y son rescatados sanos y salvos.
Finalmente parece que el capitán Nemo y sus seguidores son arrastrados por el inmenso torbellí Maelstrom, aunque el final de la obra queda abierto.
